円マーク入れても置換されないんですよね…
\(を他の一文字に変えて代入すると正しく置換されるんですが

$s = "foo\(bar\)";
$b = "foo\(bar\)";

$s =~ s/$b/replace/;
print "$s\n";

出力結果:foo(bar)
