以下のページはRP3でシリアルコンソール使う方法なんだけどRP3のUART周りの変更を理解するために参考として見て、

/boot/cmdline.txt と /boot/config.txt を以下のように変更します

pi@raspberrypi:~ $ cat /boot/cmdline.txt
dwc_otg.lpm_enable=0 console=tty1 root=/dev/mmcblk0p2 rootfstype=ext4 elevator=deadline fsck.repair=yes rootwait

pi@raspberrypi:~ $ cat /boot/config.txt | tail -n2
enable_uart=1
core_freq=250

そして、ここで僕も嵌ったんですけどRP3の場合、上記の方法で設定したUARTは /dev/ttyAMA0 ではなく /dev/ttyS0 になります

これで僕のところではJessie Lite最新RP3 で GPIO UART (3.3Vレベル) で送受信できてますよ
(rootで使えるし必要ならdialup group設定、通信パラメータはtcsetattr()関数かsttyコマンド)
